Diplomová práce charakterizuje viry infikující bez černý (Sambucus nigra L.) s důrazem na Elderberry virus A-E (rod Carlavirus, čeleď Betaflexiviridae), Elderberry aureusvirus 1 (rod Aureusvirus, čeleď Tombusviridae) a charakteristiku jejich molekulárně genetické variability. Teoretická část shrnuje poznatky o viromu bezu černého. U jednotlivých zástupců z čeledí Betaflexiviridae, Bromoviridae, Secoviridae, Tombusviridae a Virgaviridae jsou popsány symptomy infekce, způsob přenosu a geografické rozšíření. Jsou popsány metody sekvenování nové generace používané v rostlinné virologii, užívané templátové molekuly DNA a RNA, siRNA a dsRNA a jednotlivé sekvenační platformy. Pozornost je věnována i vlastní zpracování NGS dat, kontrola kvality a trimování sekvencí, de novo skládání kontigů a mapování readů na referenční sekvenci. Experimentální část je zaměřena na detekci Elderberry virus A-E a Elderberry aureusvirus 1 v souboru 79 vzorků bezů černých a analýzu NGS dat u vybraného vzorku B5. Byly porovnány dva bioinformatické programy, CLC Genomics Workbench a Geneious, používané pro zpracování NGS dat. V případě Elderberry virus A-E byly získány stejné výsledky, téměř uplné genomové sekvence pěti izolátů Elderberry virus A a Elderberry virus B, které odpovídaly genomovému uspořádání zástupců rodu Carlavirus. V případě Elderberry aureusvirus 1 byl jako citlivější vyhodnocen program CLC Genomics Workbench, protože byl detekován jeden de novo kontig o délce 279 bp identický s Elderberry aureusvirus 1, u de novo kontigů z programu Geneious nebyl detekován žádný. Po namapování ´readů´ byl získán scaffold dlouhý 3610 bp pokryvající 80 % genomu Elderberry aureusvirus 1. Pomocí RT-PCR byly oba viry detekovány v souboru 79 vzorků bezů černých a bylo zjištěno, že oba se hojně vyskytují v bezech z jižní a střední Moravy a z jižních Čech. Studiem genetické variability u Elderberry virus A a -B bylo zjištěno, že sekvence pro plášťový protein je konzervativnější ve srovnání se sekvencí virové replikázy a fylogenetickou analýzou u Elderberry aureusvirus 1 byla zjištěna různorodost jednolitvých izolátů, zvláště těch pocházejícíh z jižních Čech.This thesis focuses on viruses infecting elderberry (Sambucus nigra L.), concentrating on Elderberry virus A-E (genus Carlavirus, family Betaflexiviridae) and Elderberry aureusvirus 1 (genus Aureusvirus, family Tombusviridae) and molecular and genetic variability of these viruses. The theoretical part summarizes information about Elderberry virome. This includes symptoms of infection, the transmission and geographical distribution of each members infecting elderberry from families Betaflexiviridae, Bromoviridae, Secoviridae, Tombusviridae and Virgaviridae. Next-generation sequencing used in plant virology, template molecules such as DNA, RNA, siRNA and dsRNA and sequencing platforms are outlined. The attention is focused on analysis of NGS data, quality control and trimming of sequences, de novo assembly, and mapping reads on reference sequence. The experimental portion examines a set of 79 elderberry samples focusing on the detection of Elderberry virus A-E and Elderberry aureusvirus 1 and the analysis of NGS sample B5 data. Two bioinformatics programs were compared: CLC Genomics Workbench and Geneious. Both programs are used for analysis of NGS data. In the case of Elderberry virus A-E the same results were obtained with both programs. The full genomic sequences of five isolates of Elderberry virus A and Elderberry virus B, and their genomic order was found to be equivalent to members of genus Carlavirus. In the case of Elderberry aureusvirus 1, CLC Genomics Workbench is more sensitive. One 279 bp de novo contig was identified to be identical to Elderberry aureusvirus 1; in comparism to Geneious, none of de novo contigs was found. Due to mapping of the reads one 3610 bp scaffold was obtained covering 80 % of Elderberry aureusvirus 1 genome. Due to RT-PCR, both viruses were detected in the set of 79 elderberry samples. It was concluded that both viruses are wide spread in elderberries, geographically from south and central Moravia to south Bohemia. When observing the genetic variability of Elderberry virus A and -B, it was found that sequence of coat protein is more conservative than sequence of virus replicase. Finally, due to phylogenetic analysis of Elderberry aureusvirus 1, a heterogenity of isolates was found, especially isolates from south Bohemia.
