Cílem práce byla optimalizace metody DARTS. Tato metoda je založena na skutečnosti, že bioaktivní látka (ligand) se specificky váže na cílový protein, a tím zabrání rozštěpení proteinu proteasou. Část proteinu, která se specificky váže na ligand, je následně identifikována polyakrylamidovou gelovou elektroforézou (SDS-PAGE) a hmotnostní spektrometrií (MS). Metoda DARTS byla optimalizována pro identifikaci molekulárního cíle léčiva ze skupiny karboranů na hovězím sérovém albuminu a ibuprofenu na cyklooxygenase-2. Byly optimalizovány podmínky SDSPAGE. Hledala se optimální koncentrace pronasy a ideální doba inkubace. Vzorky byly analyzovány na kapalinovém chromatografu Dionex UltiMate 3000 spojeném s hmotnostním spektrometrem OrbitrapEliteTM s hybridní iontovou pastí VelosPro. Porovnávala se intenzita sekvencí ve vzorku léčivem ošetřeným a vzorku léčivem neošetřeným. U BSA se nepodařilo identifikovat molekulární cíl léčiva ze skupiny karboranů. V případě identifikace molekulárního cíle u cyklooxygenasy-2 se podařilo detekovat vazebná místa, ale i sekvence mimo tato vazebná místa. Tyto sekvence mohou s vazebným místem interagovat, nebo to mohou být nespecifické peptidy.The aim of the presented work is to determine the optimal conditions for identification of drug targets using DARTS (Drug affinity responsive target stability). This method is based on the fact that a ligand (such as a bioactive substance) binds specifically to a target protein and prevents complete digestion of protein by a protease. The ligandbinding part of the protein is then identified by polyacrylamide gel electrophoresis (SDS-PAGE) in combination with mass spectrometry (MS). The experiment was performed to determine the binding sites of ibuprofen on Cyclooxygenase-2 and those of a carborane on Bovine serum albumin (BSA). Samples were treated with the said drugs and then subject to proteolytic digestion by Pronase. Digested samples were electrophoresed and peptides resolved by SDS-PAGE. Ideal drug treatment, digestion and electrophoresis conditions were determined in the process. Peptide bands in the electrophoretic gel were processed and analyzed on a Dionex UltiMate 3000 RSLC Nanoliquid chromatograph connected to an OrbitrapEliteTM mass spectrometer (Thermo). Peptide band intensities, as quantified by the mass-spectrometer, of drugtreated samples were compared with those of untreated controls. We were unable to identify drug-binding sites on BSA. However, we were able to identify drug binding sites on Cyclooxygenase-2. Peptides from adjacent bands on the electrophoretic gel were also identified in the analysis. Whether these peptides are involved in drug binding or are artefacts is not yet known.
