Jednou ze základních vlastností proteinů je tvorba specifických nekovalentních komplexů, které hrají klíčovou roli ve většině buněčných procesů. Předpokládá se, že všechny proteiny v buňce jsou součástí obrovské proteinové sítěinteraktomu, přičemž na jeden protein připadá průměrně pět interakčních partnerů. Pro pochopení dějů probíhajících v živých organismech je tedy studium proteinových komplexů velmi důležité. Při vazbě ligandu na protein dochází k určitým změnám vlastností proteinu. Tato diplomová práce je postavena na skutečnosti, že vlivem proteinové interakce se může zvyšovat termostabilita daného proteinu. Cílem práce bylo optimalizovat metody kvantitativní proteomiky pro studium proteinových interakcí založené na změnách tepelné stability proteinů. Jako vzorový protein byla v experimentální části použita intestinální alkalická fosfatasa ve formě lyofilizovaného prášku s obsahem několika dalších proteinů. Připravené vzorky tak suplovaly podmínky, kdy se nachází cílový protein ve složitější proteinové směsi. Proteinové vzorky byly štěpeny v roztoku, následně značeny pomocí reduktivní dimethylace, čištěny pomocí StageTips a po separaci kapalinovou chromatografií analyzovány pomocí tandemové hmotnostní spektrometrie ESI Q/TOF MS/MS. Pro studium interakce proteinu s ligandem byly využívány vzorky alkalické fosfatasy se substrátem p nitrofenylfosfátem a inhibitorem L-fenylalaninem ovlivňované působení teploty. Bylo dokázáno, že navržený metodický postup je vhodný pro studium proteinových interakcí v proteinové směsi.One of the basic properties of proteins is the formation of specific non-covalent complexes that play a key role in most cellular processes. It is assumed that all of the proteins in the cell are part of a huge protein network-an interactome, with an average of five interacting partners per protein. To understand the processes taking place in living organisms, the study of protein complexes is very important. Ligand binding to protein results in certain changes in protein properties. This diploma thesis is based on the fact that the thermostability of the protein can increase due to protein interaction. The aim of the thesis was to optimize methods of quantitative proteomics for the study of protein interactions based on changes in protein thermal stability. As a model protein, intestinal alkaline phosphatase in the form of lyophilized powder containing several other proteins was used for the experimental work. Prepared samples thus supplemented the conditions in which the target protein occure in the more complex protein mixture. Protein samples were digested in solution, subsequently labeled by reductive dimethylation, purified by StageTips, separand by liquid chromatography and analyzed by tandem mass spektrometry ESI Q/TOF MS/MS. For the study of protein-ligand interactions, alkaline phosphatase samples with p-nitrophenylphosphate substrate and L-phenylalanine inhibitor were used, influenced by temperature. It has been shown that the proposed method is suitable for the study of protein interactions in the protein mixture
