Cílem této práce bylo studium chování vybraných motivů nukleových kyselin, konrkétně motivu Loop E a RNA pseudouzlu. Struktury jsou popisovány pomocí molekulové dynamiky, která teoreticky popisuje chování biomolekul. U obou motivů jsme se zaměřili na celkovou stabilitu a dále zejména na / stavy a jejich korelaci s přítomnými hořečnatými kationty a nekanonickými vodíkovými vazbami. Simulace byly realizovány v nejnovějších modifikacích silových polí, srovnání chování v jednotlivých polích je další cíl této práce.The aim of this study was to study behaviour of selected motifs of nucleic acids, specifically Loop E and an RNA pseudoknot. Structures were described by molecular dynamics, which in theory describes the behavior of biomolecules. For both motifs, we focused on the overall stability and in particular the / backbone states and thein correlation with present magnesium cations and noncanonical hydrogen bonds. Simulations were carried out in the most recent force fields modifications and compariso of the behavior of the individual fields is another goal of this work.
