Tato diplomová práce se zabývá molekulárně genetickou charakteristikou českých izolátů Pea necrotic yellow dwarf virus (PNYDV), zástupce rodu Nanovirus, čeledi Nanoviridae. Teoretická část shrnuje obecné znalosti jak o čeledi Nanoviridae, jejich morfologii, biologických vlastnostech a organizaci genomu, ale také se detailněji zaměřuje na popis viru pea necrotic yellow dwarf virus samotného. Závěrem shrnuje obecné poznatky o rekombinacích a přeskupování genomu u ssDNA virů. Praktická část se soustředí na popis genomu získaných virových izolátů. Nejdříve se zabývá detekcí a amplifikací jednotlivých genomových segmentů u 26 českých izolátů PNYDV. Sangerovým sekvenováním byly získány parciální sekvence DNA-C, -M, -N, -R, -S, -U2 a -U4 o délce 861-939 bp, nepodařilo se amplifikovat segment DNA-U1. Byly identifikovány a charakterizovány základní motivy v genomových segmentech PNYDV (kmenová smyčka, replikační počátek, TATA box a polyadenylační signál) a byly identifikovány významné změny v jejich struktuře. Mutace se ve většině případů vyskytovaly pouze v nekódujících oblastech, v oblasti kódující byly mutace pouze výjimkou či se jednalo o synonymní mutace. Genetickou a fylogenetickou analýzou pomocí neighbor-joining metody bylo zjištěno, že jednotlivé genomové segmenty tvoří silně homogenní skupiny a jejich variabilita je celkově velmi nízká. České izoláty PNYDV se od evropských izolátů téměř nelišily. V rámci všech známých izolátů PNYDV bylo identifikováno 7 rekombinantních událostí, z toho pět rekombinantních segmentů (mezi DNA-C a -N; DNA-N a -C; DNA-U4 a -N) bylo detekováno u českých PNYDV izolátů. Je také diskutována epidemiologie viru a možnost jeho dalšího šíření v ČR a Evropě.This diploma thesis deals with molecular and genetic characterisation of Czech isolates of Pea necrotic yellow dwarf virus (PNYDV), a representative of the genus Nanovirus, family Nanoviridae. The theoretical part summarizes general knowledge about family Nanoviridae, its morphology, biological characteristics and genome organization, but it also focuses on the description of the pea necrotic yellow dwarf virus itself in detail. Finally, it summarizes the general knowledge about recombination and genetic reassortments of ssDNA viruses. The experimental part focuses on the description of the genome of obtained viral isolates. Firstly, it deals with the detection and amplification of genomic segments in 26 Czech PNYDV isolates. Partial sequences of DNA-C, -M, -N, -R, -S, -U2 and -U4 of 861-939 bp in leght were obtainen by Sanger sequencing. It failed to amplify DNA-U1 segment. The basic motifs in the PNYDV genomic segments (stem loop, origin of replication, TATA box and polyadenylation signal) were identified and characterized, and significant changes in their structure were detected. In most cases, the mutations occurred only in the non-coding regions, in the coding region the mutations were only an exception or were synonymous mutations. Gentic and phylogenetic analysis using the neighbour-joining method revealed that the individual genomic segments form strongly homogeneous groups and the variability is very low. Czech PNYDV isolates were almost identical from European isolates. Within all known PNYDV isolates, 7 recombinant events were identified, of which five recombinant segments (between DNA-C and -N; DNA-N and -C; DNA-U4 and -N) were detected in Czech PNYDV solates. The epidemiology of the virus and the possibility of its further spread in the Czech Republic and Europe are also discussed.
