Molekulárně dynamické simulace molekul na modelech buněčných membrán jsou perspektivním způsobem studia jejich umístění v membránách a penetračních vlastností vůbec. V této práci jsme srovnali energetické profily substrátů cytochromů P450 (CYP) s jejich metabolity na modelech dvou buněčných membrán ? dioleoylfosfatidylcholinu (DOPC) a palmitoyloleoylfosfatidylglycerolu (POPG). Substráty jsou v membránách obvykle umístěny hlouběji než příslušné metabolity. Rozdílné umístění molekul na membránách může ovlivňovat substrátovou specifitu CYP. Liší se také vlastnosti obou membrán. Středem POPG membrány molekuly obecně hůře prostupují. Tyto rozdíly se mohou odrážet v rozdílných penetračních vlastnostech látek přes různé typy membrán. Dále jsme analyzovali profil volné energie kumarinu na membráně DOPC a to pomocí několika nezávislých volných simulací (o celkové délce 3 ?s) a také řízených simulací ? jmenovitě umbrella sampling a metody z-constraint. Pomocí těchto dvou metod byly analyzovány dva sety startovních struktur ? jeden získaný tažením molekuly do membrány (pulling) a druhý získaný volnou simulací. Startovní struktury získané pullingem vedou k deformacím membrány a vyšší hydrataci kumarinu. Profil volné energie tak obsahuje artificiální minimum a energetická bariéra mezi prostředím vody a lipidů je výrazně snížena Při použití startovních struktur z volné simulace k těmto artefaktům nedochází. Pokud jsou artefakty přítomné, tak je rychleji odstraňuje metoda z-constraint. Dále jsme analyzovali vliv volby setu parciálních nábojů. Závěrem je navržen co nejvýhodnější simulační protokol, který používá co nejvíce volné simulace (v případě potřeby následovaný pomalým pullingem), metodu z-constraint jako výhodnější formu řízených simulací a náboje RESP.Molecular dynamics simulations of small drug-like molecules on model cell membranes are of considerable interest, showing both penetration properties and membrane positioning. The free energy profiles of substrates of cytochromes P450 are compared to those of corresponding metabolites on two types of model cell membranes: dioleoylphosphatidylcholine (DOPC) and palmitoyloleoylphosphatidylglycerol (POPG). Substrates are usually located deeper in a membrane than corresponding metabolites. The difference in membrane positioning might affect the substrate specifity of cytochromes P450 as they vary in the access and eggress channels positioning. The properties of both membranes also differ. The penetration of POPG membrane is energetically less favourable than in the case of DOPC. The differencies in bilayer properties might be useful when aiming a drug to specific target ? species, organ or organelle. The second part of the thesis analyzes the convergence of free energy profiles of coumarin on DOPC bilayer with several unbiased simulations (of total time of 3 ?s) and with two types of biased simulations ? umbrella sampling and z-constraint. Two sets of starting structures were also analyzed ? one generated by pulling molecule into the membrane and one generated with unbiased simulation. Pulling leads to membrane deformation due to coumarin overhydration. An artificial minimum appears in free energy profile and the water/lipids barrier is significantly lowered. Using starting structures from unbiased simulation does not lead to such artifacts. Moreover, z-constraint simulation seems to eliminate artifacts more quickly. The selection of partial charges set was also analyzed. Finally the simulation protocol is proposed: Use as much of unbiased simulation as possible (a slow pulling might follow), use a z-constraint method and RESP partial charges.
